Here are just two recent stories in the Sunday newspapers about things that had gone wrong when booked directly online. Transfers and hotels being incorrectly booked is a common problem (or even the wrong flights or airports being booked – surprisingly common!) as when booking online you are not speaking to a real person who actually checks manually that the components are correct and gets all confirmations in writing for you.
